where do buyers leave a colour choice?

I'm getting ready to add things to my new shop, and I have colour choice options. Where does a buyer specify their colour choice in the check out process?

As of right now they would have to do it when they are checking out at Paypal in Note to seller. Just put "Please list your color choice in message to seller at Paypal" or something to that effect - I did it with one of my books and the buyer complied without a problem.
